Need some help.

I have a ls1 and T56 trans that I am trying to put together.

When I try to mate the trans to the engine I can only get the trans about 1/4 of an inch away from being able to bolt it up. No matter what i do I can't get it any closer. I triple checked the clutch alignment tool and still no go. Any tips or tricks?

The engine is on an engine hoist and not in the car.
Bell housing is bolted to back of engine.

I put in a brand new pilot bearing. I installed it so it was flush with the back of the engine block. Should I have pushed it all the way in?

Pilot should be flush inside it's own bore.

I know with quite a few twin discs I have to use an actual input shaft to line the discs up.
The plastic ones don't quite cut it there at times.

If it's a single, realign the disc w/ the tool & try it again.

Thanks, I plan to do what you said. I will take apart the clutch and realign.
