so what do you do with the wire that is already on the back of the alternator? Does it get cut and capped, put somewhere else, or does the rewire just go on with the existing wire and bolted back down?

yes you leave the existing one on there. voltage will fing the path with least ressistance. so leaving the factory one on there doesnt hurt anything

make sure to tape it off if your only takin git off the alt, ...you will have live wire hangin there,
no gain in arc it out
